KH Abdul Lathif, warga Desa Kemayoran, Kecamatan Kota, Bangkalan, merasakan kegembiraan karena hari itu, Selasa 11 Jumadil Akhir 1235 H atau 27 Januari 1820 M, dari rahim istrinya lahir seorang anak laki-laki yang sehat, diberi nama Muhammad Kholil, yang kelak akan terkenal dengan nama Mbah Kholil.KH Abdul Lathif sangat berharap anaknya dikemudian hari menjadi pemimpin umat, sebagaimana nenek moyangnya. Mbah Kholil kecil berasal dari keluarga ulama. Ayahnya, KH Abdul Lathif, mempunyai pertalian darah dengan Sunan Gunung Jati. Ayah Abdul Lathif adalah Kiai Hamim, putra dari Kiai Abdul Karim.
Yang disebut terakhir putra Kiai Muharram bin Kiai Asror Karomah bin Kiai Abdullah bin Sayyid Sulaiman. Sayyid Sulaiman cucu Sunan Gunung Jati. Maka tak salah kalau KH. Abdul Lathif mendambakan putranya kelak bisa mengikuti jejak Sunan Gunung Jati, karena memang masih terhitung keturunan.
Mbah Kholil dididik dengan sangat ketat oleh ayahnya. Mbah Kholil kecil memang menunjukkan bakat yang istimewa, kehausannya akan ilmu, terutama ilmu Fiqh dan nahwu. Bahkan ia sudah hafal dengan baik Nazham Alfiyah Ibnu Malik (seribu bait ilmu Nahwu) sejak usia muda. Untuk memenuhi harapan dan juga kehausannya mengenai ilmu Fiqh dan ilmu yang lainnya, maka orang tua Mbah Kholil kecil mengirimnya ke berbagai pesantren untuk menimba ilmu.
